I've received a couple warnings now during script that says something like "bad code not allowed, HTML will be removed" during site/page creation. Can't remember specific wording but it's a little popup that says this.
Any thoughts?

did the sites turn out ok?
Sorry Pete... I'll snap a picture and post it here. Sites seem ok, but indexing is an issue at times. Google Search Console says NOT mobile friendly and showing issues with HTML. Indexed but not all pages... only main site.

That error is relative to the html you've added to the software, I've seen this come up a couple of times myself and just ignored it.
Re indexing, sometimes it takes a bit longer for the internal pages to rank.
You can upload your PDF to drive.google.com and other doc sharing websites, link to them at the bottom of the PDF to help indexing and of course rankings also

note you have the ability to edit the html of your sites.
by editing the HTML template that can be found here
C:\Users\UserName\Documents\TrustJacker\Templates

I saw this "warning" also in my last project and I didnīt change nothing in my HTML section, I only repeat an existing project.
My HTML is very simple:
